Exhange 2010 SP2 Breaks Shell and OWA WTF

I installed Exchange 2010 SP2 on a clean server.
After the update the Exchange Management Shell disappears from the start menu
and OWA is broken with the "Couldn't find a base theme (folder name=base)." error. 
Microsoft have known about the shell issue since 2010
(SP1), when they produced a "FAST PUBLISH" emergency bulletin. They
didn't bother to fix the problem though. Note both articles below are
talking about SP1! The OWA issue can be fixed using the EMS, if you had
it.
How do I install SP2 without breaking my server?
